We currently have a Cisco VoIP system. We have another company in our office (we lease them some space) and want to be able to track their phone calls that they make - both local and long distance - so we can bill them separate from our company phones. How do I do that or where can I go to get a step by step procedure?

Your system likely uses a database to store all of the call detail records (CDR). These call detail records have all information for a call including things such as calling party number (or extension), called party number, and call duration. You can access that database and pull out all records that correspond to the extensions assigned to the people in the other company. From there you just need to assign a cost to each call and provide the company with their bill.
