I have two Windows 2000 machines connected to a Linksys BEFSR41 router. I want to use multicast TCP/IP port (as part of setting a cluster). Do I need to upgrade to a higher version router for this?

As I am not aware of the particular router you mention, I would advise that you visit Linksys's support page to obtain its specifications and see if it supports multicast TCP/IP. Chances are it might support it, and this should be clearly marked by Linksys. As you mentioned, in the worst case, a possible firmware upgrade could enable this feature – but you'll need to be careful so you don't render the router useless in case the firmware upgrade goes wrong!
